A runner by the name of ProDucks explained the reason why dying stops the wrong warp from working is specifically because it clears a memory value that is related to the last cog you touched. That memory value is related to the stage you get sent to. Touching the last cog in the clock tower descent is what allows you to warp to stage A, according to ProDucks.

There is also a theoretical faster way to do the wrong warp by about a minute if you could get past a screen with a bone dragon in it which is currently under investigation.
